Why was it so difficult for scientists to recognize how plants reproduced?

Because plants reproduce in two ways. One is through seeds and the other is through spores. Scientists thought that there was only one method of reproduction that plants used. After figuring out the plants reproduce through spores, a major distinction among plants was made.
